So I used a multimeter to test the voltage between the pins 5V and GRD on my omega 2560, then I got a power surge message and I had to restart the computer before the port got unrecognized. Why would a multimeter cause a surge? The multimeter was set on 2000m on the dial.

Are you sure that you did not have it set to 2000mA (2000 milliamps) and were thus shorting between 5V and GND by measuring current instead of voltage ?
