I can't understand how the Arduino can know which OS it is connected to. Are these different computers in different locations?

It doesn't. Most likely, the issue is that the code on the Arduino is being compiled on two different computers, with different versions of gcc, which are producing different code. The Windows code works. The ubuntu code does not. There have been a lot of posts about the different versions of gcc and the issues that they cause. Not being a ubuntu user, I don't pay them much attention.
