Well i am having a hard time producing the prototype of my project, i was wondering is there any software that i am able to use to make a simulation of the whole system ??

Check out Spicy Schematics http://ischematics.com/ the only system for circuit schematics and spice simulation in your browser, and ipad (browser version free, also ipad free/paid version on itunes store) .. you can use your own spice models, create subcircuit parts ... just fyi
