I want to create systems that allow me to do data logging from GPS sensor, and send the GPS data back to Arduino and use it to create a waypoint for the system, is it possible?

Might be an idea to provide a fuller better description of what you are actually trying to do.

That sounds like it has been done several times. Have you looked through this forum and looked for similar projects? As far as setting the waypoint, no idea without information on which GPS sensor you are using and where the waypoint is being sent and how.
