Finally figured it out!!! I needed a while loop in the processing code to check the port in SerialEvent(). I'm not really sure why, but I think it has something to do with the fact that it now always tries to read the data as long as myPort.available() is more then 0. Thanks everyone for your help…

Yes it will affect the results - when Tx touches Rx it sets up a loopback...any data on Tx will be reflected in Rx.
