Open IDE, that would be the first instance.
Open IDE again, that would be the second instance.
Or you can double click the ino file for the Nano (the first instance) followed by the ino file for the Uno (the second instance).
In Windows you will get two separate icons in the taskbar; in other operating systems probably as well
