My team and I are working on Contour Model and using Arduino as a tool to be interactive
and rotate to a different shape then turn into the original form. I have attached our 2 questions and concern with some explanation of what we are working on and how we wanted to achieve the result.

You want to rotate the red cylinder at different speeds. Why would you use different gears to achieve that why would you not just run the stepper motor at different speeds?
Keeping track of the state of the model will be simpler if you use the stepper for speed control as you just count motor steps. If you introduce gear changes then you need to keep track of both steps and gears in use and there will probably be scope for rounding errors.
Your second question relates to material strength. Really the only way you will know will be to try it. Whether or not will work will depend on the dimensions, the speed of movement, the masses of the layers and the amount of friction. It would help to support the top of the blue column with a bearing. Presumably the red column would also have bearings top and bottom.
Given that this is a 17" cube I would expect it to be strong enough unless you use high speeds. Rather than having the layers in the red column rub across one another though it might be best if there was an paper thin air space between each layer.
