I notice that opening the terminal window after uploading, resets the Arduino when connected to the USB port. Is this expected?
Yes, it's to be expected. It's a trade-off of the auto-reset.
I mainly just find it useful that it does that.

Me too. Keeps one from having to press the reset button to catch any startup diagnostic messages you may have in the code.

Yea, found that out too.. running a timer counter it resets to 0..
ended up bagging the bootloader and using an ISPMKII, then a serial terminal program like teraterm or superterm.. I go thru a max 232 board I had from developing 6811 stuff way back in the 90's...
