UNO vs. Prototino ATMega328

Hi guys, I'm guessing the main difference between the two are the inboard features like the USB loader and external power hook up ? also will i need the FTDI Friend for loading code ?

I need to add relays to my board for isolation and diodes as well and i have no real estate on the board unless i add a shield and then that gets bulky.

Looks OK. It looks like you can install either the ICSP header (and then use a standalone programmer like the USBtinyISP, or another Arduino, to program it). Or install the FTDI header and get an FTDI cable.
