Hi

I programmed an UNO board with a sketch using a USBTiny ISP.
The program didn't seem to work the same as when I downloaded it using the bootloader.
I then used the USBTiny ISP to load the bootloader back onto the UNO board.
When I download the sketch that used to work on the UNO board it no longer works.
What could have changed in the ATMega that affects the CLK, MOSI and MISO lines?

Any help would be greatly appreciated.

Nothing! other than leaving the programmer hooked up. Did you make ANY changes to the code - regardless of how small?

No exact same as when I ran it in bootloader.

I can't think of what would cause that, the pins are not involved when the bootloader runs, and the bootloader is bypassed if there is no serial upload!
