On the UNO PCB, pins 3, 5, 6, 9, 10, and 11 are marked (~) as being available for PWM use. Are they also available for simple digital use such as the use of digitalWrite ?

Even better, all pins on a Uno (and most pins on most micro controllers for that matter) are able to be a digital pin (digitalWrite() and digitalRead() ). For example the analog pins as well. PWM, analog, clock out, interrupt etc is all just an extra feature of the pin.
...Except A6 and A7 on the boards using surface-mount processors. Those are just two more inputs to the analogRead() multiplexer and can't be used for digital I/O.
