Do you need 5.00 volts or will just 5 (with 1 sig. fig.) volts work? The Mega is spec'd to run on 4.5 to 5.5 volts to the processor. If you put your 6 and change battery voltage into the Vin, the output to the circuitry will be about 4.5 volts.
