Using two different Arduino boards for one pc

I was looking to get the Yun so I can send out a email when my force sensor is pressed. I already have program My UNO stacked with a Adafruit Motorshield controlling my stepper motor. I want to replace the UNO for the Yun so I can have wifi. I'm reading on other forums that might not be possble ( Yun + Motorshield ) if not, can I just I use 2 different arduinos for same PC ? Having the arduino Yun connected to my force sensor. And my arduino UNO connected to the motor shield? Is that possible? meaining the Yun using the Arduino 1.5.6-r2 BETA IDE and just have my UNO using the Arduino 1.0.5 IDE - (which I already have installed)

Why even use 2 different IDEs? I do all my work, on pretty much all Arduino boards (with the exception of the Intel Galileo) with the latest version of the 1.5beta IDE...

And I constantly switch between different Arduino boards back and forth, though recently I mainly use the Yun, Mega2560 or Leonardo for most of my work...

Oh Ok. Aren't they using the same ports or I need to use (set) different one for the two. I have my UNO connected to port COM3. And not sure if I was clear. I meant also running the 2 sketches at the same time.

If you have two boards connected at the same time, they aren't going to be on the same port. Don't have any connected to my laptop right, as I am out at work, but usually my Yun shows up on COM10 and my Leonardo on COM3.

And "running" 2 sketches doesn't mean anything in regard as to how the boards are connected, they run completely independent. The only possible problem could/would be that you don't get a serial response from both on the serial port for debugging output...

As Ralf says different boards will show up on different ports, my Windows 7 box seems to pick up some unique id so "identical" boards will show up on different Com's but each board gets the same one each time. Linux will give a board the lowest available port when it is plugged in.

In any case have you considered plugging the Uno into the host port of the yun so it can send messages to tell the linino part of the yun to send an email? You would still have the Leonardo side of the yun available for I/O and processing.

You would have to learn some Linux scripting to put all this together but isn't learning the point?

No I haven't. I'll get the Yun in the mail tomorrow so I'll give it a try. First I just want to understand the Yun and try some of the features like using the Temboo service with it. I'll keep you updated.
