vbus voltage ?? how much should i apply 5v or 3.3v

hello guys ,

i was going through the schematic of arduino due , its mentioned as all the pins can tolerate upto 3.3v, but in schematic the pin number 39 which is VBUS pin is connected to XUSB which is indirectly connected to the usb 5v source ,

im confused , should i provide 5v to that pin or 3.3v to that pin

You don't have to provide manually 5V for VBUS, it's done automatically.
