Verification Error when Uploading a Sketch

I'm having a similar issue to this post:
http://forum.arduino.cc/index.php?topic=275446.0

Except I get a different address error and the solution posted there did not work for me.

I get the following error when uploading a sketch:

Sketch uses 24,850 bytes (86%) of program storage space. Maximum is 28,672 bytes.
Global variables use 1,161 bytes (45%) of dynamic memory, leaving 1,399 bytes for local variables. Maximum is 2,560 bytes.

avrdude done.  Thank you.

This board has been working for a couple months with weekly/daily updates as the sketch is evolved. Today I was working on a shell script that was being called by the sketch and now I can't get rid of the above error. I've search all over google and many people seem to have a similar error at byte 0x0000. I found one post that said to check if the file usr/bin/run-avrdude showed something different than "efuse:w:0xFB" (based on this bug: run-avrdude sets efuse · Issue #12 · arduino/openwrt-yun · GitHub). I did change one of the efuse values to "FB" but it didn't help me. My run-avrdude is:

#!/bin/sh

echo 1 > /sys/class/gpio/gpio21/value
avrdude  -q -q -c linuxgpio -C /etc/avrdude.conf -p m32u4 -U efuse:r:/tmp/efuse:d
read EFUSE < /tmp/efuse
rm -f /tmp/efuse
if [ "x$EFUSE" = "x203" ] # 203 = 0xCB
then
 avrdude -c linuxgpio -C /etc/avrdude.conf -p m32u4 -U lfuse:w:0xFF:m -U hfuse:w:0xD8:m -U efuse:w:0xFB:m -Uflash:w:$1:i $2
else
 avrdude -c linuxgpio -C /etc/avrdude.conf -p m32u4 -U lfuse:w:0xFF:m -U hfuse:w:0xD8:m -U efuse:w:0xFB:m -Uflash:w:$1:i $2
fi
echo 0 > /sys/class/gpio/gpio21/value

I'm stuck with a board that doesn't work and I would love some help. I can access the linux side of the Yun via winSCP and have reset the board through the webpage. But this seems like something that a reset won't fix. I've also tried uploading a simple blinking example sketch with the same error as the result. I also tried reflashing the YunSystemUpgrade image 1.5.3 but that didn't change anything. I also don't get any connection from the Console just the 'usual' can't connect to the bridge error.

Thanks for any ideas

@TrashCompactor
login to the Linux part of your Yun, then at the command line please use the following commands and report back the results. (or use the YunSerialTerminal)

df -h
