When the motor is not connected, the voltage difference between the Drain and +ve of the battery is 5V. When the motor has connected the Voltage between the Drain and +ve of the battery drops to 3V and the DC to DC boost converter outputs a large voltage damaging my logic board. Can anyone explain what is the problem?

A 3.7V is driven from tp4056 from a battery. When this 3.7V is connected to a coreless motor the voltage drops to 0V (Short circuit protection as the motor has no resistance). What to do to solve this problem?

Can you please post image(s) of your project so we can see your component layout?
Can you please post a copy of your circuit, in CAD or a picture of a hand drawn circuit in jpg, png?
Can you please include all your components, including the 3V7 Lipo and the TP4056.
Hand drawn and photographed is perfectly acceptable.
Please include ALL hardware, component names and pin labels.
Arrows on wires do not show much, but pin labels do.
Make sure that -ve input to the XL6009 is connected to -ve output of the XL6009.

Your diagram isnt very helpful. Please post a proper schematic with component pin labels and links to parts you are using

A better diagram, but it doesnt show the components you are asking questions about.
A 3.7V WHAT? An 18650 Li-ion cell?
An electrolytic capacitor across the cell will supply the initial current to get the motor turning and prevent the cell's undervoltage cut out from tripping.
provide links to the components you are ACTUALLY using so we can refer to the manufacturers data.
