I have connected one Xbee(S2B) connected to XCTU, and the another one connected to an Arduino UNO with an Xbee shield(Spark fun explorer). I tried to send message from the computer one to the Arduino Xbee and the Tx light is not flashing at all, i’m assuming that means no message was received. But the I sent from the Arduino and XCTU Picked all of it up.

If you have two XBees, named Joe and Mary, and Joe is configured to talk to Mary, and Mary is configured to listen to Bob, you'll have exactly the issues you describe.
So, how HAVE you configured the XBees?
One chip is ZigBee Coordinator AT, Another is ZigBee End Device AT, all using default settings. Coordinator's DL param is set to FFFF. End Device's DL param is set to 0. When one is on arduino and another is on explorer connected to XCTU, the one connected to XCTU can receive message from the one on arduino, but not the other way around.
