We need to know what you actually did not what you were following and thought you did. How about a photograph and the schematic, your link takes forever to load and I got fed up waiting.

cybeaer, we can help you with a real 4x4x4 cube and a real Arduino. But we are not experts on 123 simulator and we do not trust that it will give results that are the same as a real circuit.

I quite agree with you about the varsity of the simulator.
But looking at the code there is nothing that would light anything up anyway.
It is just some shift out code with nothing on the simulator to indicate any changes in output. There is only one pin defined as an output so that the shift register is not going to work. The data and clock lines need setting to the OUTPUT mode, as do the pins driving those unnamed three legged things with an N on them.
