Hi,
We've had an Arduino Mega 2560 built for us based on the original Mega2560 schematics. The PCB has been done and assembled for us.
We have managed to burn the bootloader to the ATMEGA256016AU chip using a USBtinyISP. After upload supposedly is done we get this error:
avrdude: verification error, first mismatch at byte 0x3e000
0xff != 0x0d
So next we uploaded a simple code to the chip using the USBtinyISP to make sure the 2560 chip functions correctly, which it does.
We have managed to burn the hex files to the ATMEGA16U2 chip using FLIP, so Windows 7 now recognises the board as a COM port.
What we have issues with is that we cannot upload any sketches to the board using the USB port on the board.
I have done a loopback test and it passes.
Any ideas what has gone wrong?

Any reason why you felt it necessary to do this when a clone can be easily purchased for $15 or less?

We've also added a uSD card reader and a RTC circuit into it, that's why.
Could you please posts a verbose copy of your upload log, with that we might be able to figure out what the problem is. Also, how did you go about installing the Bootloader?

avrdude: stk500v2_ReceiveMessage(): timeout
avrdude: stk500v2_getsync(): timeout communicating with programmer
