I am using a Fundomoto shield with an Arduino Uno to control model rail locos. I am feeding 12 V DC to the Fundomoto. When I set Pin 10 to 50, I get an output voltage of 3 V, which drops a bit when I connect a 39 ohm resistor to it. But when I put the loco on the track, the voltage rises to about 10 V. Any idea what's going on?

The output of an L298 motor driver is a PWM signal. A DMM is the wrong tool to measure this kind of output. The DMM could measure induction voltages from the motor. You should be using a scope.
What is the train doing with PWM-50.
I expect you need a bit higher value for the motor to start turning. Try 100+
