Im just a bit confused on how I connect the motor shield and Micro controller together. Once that's done, what do I need to do to set it up with the IDE?

It really is just a matter of finding which pins are used by the shield and then connecting them to the corresponding pins on the MICRO.
Of course be careful of getting the correctly rated PSU for the motors and using the jumper to avoid damaging the MICRO.
