That is the whole point of these boards such as the Teensy, Pro Mini and a number of others. They save you the trouble of soldering chips into your custom board, they are the custom board - you just mount them in headers on your own board (or solder them if you do not trust the headers).
In fact, using SMD devices, you can even put part of your circuitry under them.
It should be posible to make Chip Alone Version of the Due which I'm also planing to do.
First I'll make some tests with the Due for Speed comparation (Display).
Do You have got something special in mind?
Currently I try to figure out the Serial Connection with the FTDI Chip.
