Please enlighten me (us?) what joy.cpl is.
joy.cpl is the standard windows joystick control panel pictured above on the left side of the image. So the arduino does work as a joystick controller even though windows is not enumerating it?

I don't think that I can help you much further, never done joysticks.
The only comment that I can make is that you only showed the Ports section of the device manager and that it shows the Leonardo; that is the Leonardo's serial port. To my knowledge there should be another section in device manager where the joystick should show.
