How far below the surface of the "box" will the top of the button be?
Why not replace the button on the board with a button mounted on the box? And maybe there is no need to replace the button on the board if another button could be wired in parallel with it.

Look on Ebay for the enclosure for the DSO138 oscilloscope. They solved your problem by adding a layer to the box to capture an extension shaft for the switch. End rests on switch, other end extends out beyond the box surface.
Another option I see on a RFQ from a new customer. They have a product with an adjustable trim pot that the user can adjust with a screwdriver through a hole in the enclosure. The trim pot sets above the circuit board on 4 wire legs so it is just below the bottom of the enclosure. No comment on the design!
