It still runs all my code fine, and I can still upload code. I have both 5v and VIN pins connected to regulated 5v power and I'm using much amperage with peripherals. What should I do?
There is no point in connecting VIN to regulated 5V. Post a wiring diagram.
How much amperage? What, exactly, is getting hot?
The reason I have VIN connected to 5V is because its on a pcb where the 5V power is used elsewhere
I don't know exactly how much amperage I'm using but im just powering a digital thermometer, two rotary encoders and 3 relays

yes kindof the relays are getting their main power from my pcb. the aduino is just sending a signal to them

actually, upon thinking about it more the arduino isnt powering anything really. All the components draw power from my power source. the arduino is just reading and sending signals

You can sketch it with a pencil, paper, and a straight edge or you can try KiCAD, it only takes an hour or two to figure out with all of the tutorials out there.
If my laptop had a camera I would use paper. I tried kiCAD before and it just frustrated me
It's beyond my ability to help without a schematic, others might be able to though.
If the CPU really is getting hot, then there is a very serious wiring ERROR, or it is damaged.
A theoretical schematic won't help with that particular problem but a schematic is absolutely required for forum members to see what else you are doing wrong.
If you are serious about continuing in this hobby, learn how to read and make a schematic. Sparkfun has a good tutorial.

How did you make a pcb without being able to make a schematic?
I have the schematic but its not explanatory at all because I didn't name anything and lots of airwires are overlapping
