What voltages do you have available on the board?

24, 5 and 3.3V all the time 48V is available only when pump operate I'm switching it on-off by relay dont need to be on all the time

I suggest you post your code, there are millions of MOSFETs doing PWM. I see two possibilities, your code is not doing PWM or your pump has a controller onboard that eliminates your PWM for changing speed. A complete specification sheet for the pump is needed.

I do not know what life you need for the pump but over time the brushes in the pump will fail and a replacement pump will be needed. PWM can affect brush life in brushed DC motors, potentially leading to increased wear due to factors like sparking and heating. Check this out:

Since you are PWMing a high current and you have long wires you may need to experiment with the gate resistors in case you get excessive ringing on the MOSFET drain.
