I'm trying to program Atmega328 PU and for that matter I need to change fuse bits inside avrdude.conf but after update of Arduino 2.0 I'm unable to locate it!!!

when you compile upload in the IDE 2.x in verbose mode you should see something like

User configuration file does not exist or is not a regular file, skipping
➜ so on my Mac it would be
/Users/jml/Library/Arduino15/packages/arduino/tools/avrdude/6.3.0-arduino17/etc/avrdude.conf
(which is the same for both IDE I think)
