I'm using 2 of the 7 analog pins on a MKR1000 as inputs. Is there a best practice for the unused analog pins or is it normal to just leave them floating and not connected to anything?
I highly recommend you not leave any pins floating if this is in a product. I either set them up as outputs and turn them on low or use a 10K pull down resistor for A/D inputs. While prototyping I normally let them float.

Datasheet says:
44.6 Unused or Unconnected Pins
For unused pins, the default state of the pins for the will provide the lowest current leakage. There is no need to do
any configuration of the unused pins in order to lower the power consumption.
Not all processors are the same. My method is the safest and was recommended by many processor manufacturers years back, they even put on there data sheet.
I should of said that was from SamD21 datasheet which is correct one for the MKR boards.
Tho in general I do not disagree.
