Colin, as you have probably noticed there is not a lot of activity up on the forum. Some of us users try to help out when we can. I purchased the GIGA and display shield as a diversion from my normal diversions, which are Teensy boards (PJRC)...
It sometimes helps attract others to help, when more details are provided. So far, we only know that you have a sketch that faults using the Wire library.
Details like: What is your hardware setup. That is what do you have connected to the GIGA board? Display Shield? What I2C devices?
If you have I2C devices connected, are they setup for 3.3v? Or are they setup for the MEGA, which are most likely running at 5v.
Are there Pull Up resistors on the Wire Busses that you are using? If so what resistence. Note many devices may have ones built into them.
What have you tried? I am surprised that the Wire library here does not come with some form of Wire Scanner sketch example.
Here is one from the Teensy: Slightly modified to set how many wire busses that are defined.
// Wire Scanner - scans for I2C devices on all Wire ports
//
// This Wire library adapted is for Teensy boards

Does it crash? Does it find your devices?
If it crashes, it really helps if you could then create an example (stripped down sketch) which demonstrates the issue, and then hopefully somone can help you debug it.
Sorry again, not much to go on here.
Good luck
