Hi,
Surely this' an isolated case, but when in Library Manager, I see a list of libraries to be updated whose version is older than the one installed.
How do I get around it?

I'm not able to take a screeshot as the combobox stays on only for a second. However, I took a picture and a video of the problem.
There're 3 libraries which need to be updated but the installed version is superior to the one to be updated with.

It doesn't look like it to me.
You have Adafruit Circuit Playground 1.10.4 installed, but the newest available version is 1.11.1.
You have EspSoftwareSerial 6.8.5 installed, but the newest available version is 6.9.0.
You have PubSubClient 2.7.0 installed, but the newest available version is 2.8.0.
You don't need to update anything if your current libraries do the job.
I've long ago switched off the notifications.

I understand but, for some reason, they won't update because the sys thinks that I've the latest version.
It might be caused by those library installations being corrupted in some manner. Try deleting the folders shown in the black console pane at the bottom of the Arduino IDE window in your screenshot. Please be very careful when deleting things from your computer. When in doubt, back up! After deleting those files, try updating again via Library Manager.
I can reproduce this issue by creating invalid installations of the Adafruit Circuit Playground library in my sketchbook folder. The code that scans the libraries to see which versions are installed doesn't recognize the library, so it only sees the version of that library (1.10.4) that comes bundled with Arduino IDE 1.8.13.
