the Pixhawk is connected over Serial2 ports on the R4.

The fact that the wires connected there doesn't mean that connection used a Serial2 port.

I did edited the code as @Delta_G suggested and as soon as i removed the softwareserial code, sketch would give only 0,0,0,0.

I think it was due the fact, that you not quite understand what are you doing, so you edition of the code was incorrect. It would be useful if you show the code after your editing.

pinMode on serial pins.... from my understanding i thought that is required.

No, the Serial and SoftwareSerial classes does it itself, so you don't need this in the code

Note that if you need I2C, that is not on A4 and A5 on a Mega.
