You only need one analog pin to measure the current and two digital pins to control the switches.
You will also need a 2200uF capacitor with a voltage rating of 10V or more (16V, 25V, 50V)
Put the capacitor at the point where the two switches connect. This will keep the voltage from drooping when you switch from one battery to the other

Accidents can happen so it's a good idea to have fuses.
A 5A fuse would be good.

what if I have a couple of 1000uF 10V 16V 25V 50V capacitors ?

Two 1000uF in parallel will be OK if they are the same voltage rating.
