I bought a budget DuPont style header crimp set online and the crimp tool just doesn't do the job properly.
Any recommendations for brand / model that actually works?

What trouble did you have.
I bought one of the cheap kits and had a bit of trouble with the crimper, but doubling the thin wires over and practice made the difference. I get good reliable crimps now.
The crimper made available by Pololu works pretty good. There's a little tweak to the crimp has to be done with pliers. (They recommend, I agree.)
I don't know of a flawless, ideal handtool for these (unlike Molex).

Suggest you follow these directions:
To make good crimps by hand you need
- The right terminals for your crimper
- Correctly sized wire gauge, cut to the correct length and with appropriate insulation thickness
- A good racheting crimper
- The dies that are recommended for the terminals you have.
The entire system must be right, or you get crappy crimps that fall apart as soon as you look at them funny. A good quality crimp will cold weld the wire to the terminal and last forever.
