I would like to connect a 9 volt battery to my Arduino, but I am not sure about one thing. Which wire do I connect to Vin, positive or negative? (I'm pretty sure it's positive)
Yes, positive battery terminal to Vin and negative goes to gnd. However battery life will not be be very good as recommended continuous load for a common 9vdc battery is around 10ma so depending on what loads you connect to the Arduino I/O pins the battery will discharge pretty quickly I suspect.

Normally it GND for ground or Negative and Vcc or Positive supply voltage.
Also Vdd and Vss which I had to use wikipedia to work out which was + - myself.
