Solder the parts to stripboard?
Or if you are inclined, get a PCB made.
(Edit: By which I mean the processor too....)
The final goal should probably be to make a custom PCB to avoid all the jumper wires and potential loose connections that could lead to short circuits, with the added benefit of freeing up your Arduino development board for the next project.
Alternatively, if you're not comfortable making the PCB, you should move the project to perfboard/stripboard, for the same reasons as above.

Do you need USB?
If so, use a Nano. If not, use a Pro Mini.
Unless you propose to make dozens, or sell them, it really is not worth making a PCB to include the components that are on either of these boards.
For one or two, forget a PCB - use perfboard. Put the pin headers on the Nano/ Pro Mini, solder these into the perfboard, and wire from there.
For a few more, design a PCB that similarly mounts the ready-made microprocessor module. You can even stack some components underneath the module - maybe even most or all of the design.
