During long-term storage of 3.5" IPS LCD display and inside shoe boxes do the backlight LEDs lose brightness and performance and turn yellow?

Everything age, decompose. Bromated plastic especially will turn brownish over time, even if being stored cool and dark. I never seen an LED become brown tinted, I guess in your case there's acrylic to spread the light that's causing this.
